Criteria for voting consists on:
-Cost
-Efficency
-Easy to use?
-Clean/Modern?
-Size of system
-Ridership
-Speed, is it easy to get from place to place?
Thing with polls like this is that people tend to vote for the most impressive and largest system. Not that it's wrong way to vote, but you could also look at how efficient the system is and how far the system stretches to suburbs, outside the hot spots. How much choice the transportation system actually gives, rather than just being solution to a pressing problem.
How many of the people use the system in its influence?. Are they in time? Qualitative information, like example how clean and pleasant the system is to use.
Not Stockholm. It's pretty darn good, but not the best, plus the subway network is far too focused on one station. Munich is a better city for transport in that city size.
I voted Berlin in the past, but I think I would go with Tokyo now by far. It's still the easiest city I've ever been to when it comes to getting around.

I'm not sure where else to post this so...
I think a good metro system should at least have a ubahn covering its urban areas, with all suburban areas accessible by sbahn from a terminus in urban area.
Bed towns should be accessible by RER, with villages around bed towns accessed by bus/coach or tram. RER should only stop once or twice in suburban area. Intercity should pass the entire metro area.
LRT is an unusual concept, and along with monorail, best kept for airports, closed "parks" or CBDs.
River boats are always useful. Buses can be annoying if they aren't routed properly, and never should be used for mid distance travel in urban areas.
I'm not sure why Tokyo and Osaka are lumped together as one city. Osaka by itself has better a transportation system than some of these cities
I voted Tokyo as the #1 mainly because its public transit is incredibly accessible and clean. From Tokyo you can pretty much visit anywhere in Japan without ever needing a car. I also love how your always within 5 minutes walking distance from any transit station when in Tokyo. Despite the city being so massive, I found it difficult to get lost.
The runner up I'd say is NYC, mainly because MTA is 24/7 which is a huge advantage if your trying to travel during late hours. Plus
Seattle, Atlanta, LA and Dallas shouldn't be on this and instead replaced with San Francisco, Copenhagen, Taipei, Vancouver BC, or Santiago.
