The rafters all appear to be pierced by a section of pipe, and these pipes seem to be positioned to form a continuous tube threading through (and connecting) all the rafters once they are all in place.

I can't find a render that shows these tubes... Is that because the renders tend to be carefully positioned to show the rafters at their most "free floating" angle, or is this a design change? Anyone know?

Those were added later as a slight design change to better support the rafters. The "tubes" are called purlins and run through each side end-to-end. This rendering created by Otie shows it perfectly.

Based on yesterday's photos of the 2 SE rafter in place (temporarily), the "boxes" appear to be alignment guides and temporary brackets to hold the rafter in place while it is welded to the transition segment. I am sure they will not be present in the finished product.
