Metro 5 will operate and maintain the new stretch for a period of 25 years and seven months from the date of completion.Passenger capacity of the entire Metro Line 5 (Bignami to San Siro Stadium) is estimated to reach 25,600 passengers an hour, in each direction at a headway of 75s.

Whatever happened to those freight lines buried within the viaduct? And why are they taking away capacity along the main lines for a new light rail route? Why not tie into the streetcars and run at street level or through the freight tunnels?

There are a couple of issues with what you're proposing: to begin with, the trolley system in Milan has a different gauge than the rail network (1,445mm vs 1,435mm), so, short of a major overhaul of the entire system, those tracks are not usable by streetcars. Also, trolleys operate at 600V, railroads at 3000V, so having trolleys run that shuttle service would mean having little compatibility with the rail system upstairs. The only way it could be feasible is if they redo the ballast, the tracks, add the overhead wires, adapt the right-of-way to trolley standards: in other words, a whole new project, while what they're proposing is limited to a simple shuttle (for some reasons, they call it "light rail", but it's probably going to be an unmanned rail car in a short-composition shuttle service utilizing the current tracks and overhead wires at 3000V).
Also, while those warehouses are linked by freight tracks, it's also true that they haven't been used in decades, tracks have been interrupted and damaged in the crossing road tunnels, and the building of a shuttle light rail at grade will cause long traffic interruptions. Given the current conditions, it's hard to imagine those tracks being reutilized for that project.

I wanted to know why they were removing capacity from the mainline system for a local shuttle-what will they do when traffic into Milano Centrale increases (as it inevitably will)?

Well, first off we don't know if this plan will EVER come to fruition. As far as we know, it's a simple proposal and to most of us the light rail is something we've heard from the first time. Apparently, the light rail should run on the outer tracks, which are underutilized. However, it's too early to even make an assessment on its feasibility, based on the fact that the entire plan can take up to 20 years to materialize, a time interval during which anything can happen, including a total scratching of the plan.
Also, it's not a given that rail traffic at the Stazione Centrale may increase: the very fact that it's a terminal station makes it unsuitable for bypassing traffic, something for which the city of Milan has been preparing for decades corridors to accommodate east-to-west routes, makes us somehow believe that efforts in the near future will be directed at easing rail traffic to and from the Centrale and not the opposite. Moreover, it is well possible that with the reorganization of airline hubs like Malpensa, Linate, and Orio al Serio, combined with lower fares due to declining oil prices, some traffic originating from mid-range regional cities may be rerouted to the airlines, thus relieving pressure from the main rail station.

As for the trolley cars, it would be easire, cheaper, and more useful to have them run AROUND the station and warehouses, instead of running inside the underground tunnels.

Is the Orio al Serio rail link in the planning stage or this is pure prospective?
Why making S5 terminating in Gallarate instead of Varese? Milano "RER" already goes as far as Como or Lecco. Is a less frequent/express link better suited for Varese?
Maybe offtopic, but it appears on the Lombardia map that some sort of Servizi Ferroviari Suburbani are planned around Brescia and Bergamo.

As far as I know Orio al Serio rail link is still just at proposal stage, while Malpensa rail link from Terminal 1 to Terminal 2 is u/c

For Varese I suppose they wanted to leave 'space' for the S line which will link Malpensa airport to Switzerland via Varese (with the compltion of Arcisate-Stabio now u/c).
To change with other S lines to reach Milano is possible, but from Varese there are many R and RegioExpress lines, anyway.
