I think they should have rebuilt the tower or just built a new one. It kind of looks like a dwarf next to the giant.

São Bento Station on line D (this station has connection with CP (Portuguese railways) and with Funicular dos Guindais also operated by Metro do Porto )

"D.Luis I" bridge. The level at the top is used by Metro do Porto to connect the stations "São Bento" and "Jardim do Morro".

Interesting bridge, it looks as though it is designed for clearance of a navigation channel, but the lower deck would negate that? Is the lower deck in suspension from the arch?

Some information taken from Porto's tourism site :

Teófilo Seyrig had already been the author of the plan and head of the team in the project of the Ponte D. Maria Pia (D. Maria Pia Bridge) as Eiffel’s associate. This time he was the sole responsible for this work of the new and grand Ponte D. Luís I (D. Luís I Bridge). The construction works began in 1881 and the inauguration occurred on 31 October 1886). The arch comprises 172m of cord and is 44.6m tall.

From what I know of the bridge I think the lower deck is partly suspended from the upper deck, but I'm going to check more information and tell you later.
It is also important to say that Metro do Porto needed to construct another bridge (Ponte do Infante (Infante's bridge) ) to assure the maintenance of the road traffic that used to run on the upper deck.

The lower deck looks like its for pedestrians only, and the upper deck for trains...

Is the reason why the trains are running so high up because they approach the river from a highland and there's no point in making the trains come down and across the river? I doubt its to allow ships to pass beneath since the lower deck is in the way.???

The upper deck is only used for metro do porto and pedestrians. The lower deck is used for cars and pedestrians.
Well, the bridges connects 4 points that are really far. You need much more than 15 minutes to reach one point of the city of the lower deck to the same point in the upper deck... :S
