Main reason - to make a stadium self-sustaining and useful not only during football matches, but all year long - hosting various events, concerts, exhibitions. That's why mayor invited Yan Tilmons in WC-2018 regional committee and said that project should have a roof.

and why didn't they think of that before ordering this design? It really sounds embrrasing.

I'd say "that's Poland!" if it wasn't Russia. It's very shameful that public authorities act irrationally and either question decisions made by previous ones or make decisions that are questionable in the first place. That's harsh. Rio has a crappy athletics stadium and it still hosts Summer Olympics...
But Rio defeated their contenders with other amazing projects, and The Olympic Stadium of Rio is far from being a crappy stadium. Yaroslavl its no St. Petesburg, Sochi or Kazan, its not well known, so to be chosen they should invest in a good project for the WC, otherwise, it will lose.
