This particular locomotive is actually composed out of 3 units, as we can see here (RZD):

I don't have a precise answer but I guess that they attach 1,2 or 3 units according to the number of carriages.

The first number on a loco nameplate indicates amount of sections in a set (no number for single-unit locos). So 3TE10 had 2 head sections and a booster section when it left factory. Head sections can be decoupled and used independently but they usually do it only for local roundtrip passenger trains which are hauled back by the same loco unit. For a long-distance trains they tend to use full loco systems because they might need them to haul a freight train on road back to home station.

As all sections have the same number, how can they differentiate them when they run alone? (like the third of 3TE10M-1249 in the photo above)

I know this happens all over the 1520 mm network, where all double or triple locos carry the same number of all sections, unlike in the rest of Europe, where multi section locos have either a double number like IORE (101+102, 103+104, and so on) if able to run in sections, either a single number if sections cannot run alone (like SBB Ae 8/14).

Each section have an alphabet letter - A and Б, for example. On this photo it's painted with white paint just above SA3 coupler.

Thank you, I didn't notice that, as I only looked at the plate and don't know Cyrillic alphabet.

Does it happen frequently (not only in Moldova) that sections are swapped, like coupling 3TE10M-1249A with, say, 3TE10M-1218B? If so, why they don't number each section independently, like the IORE locomotive I cited?

Well, back in soviet time railways there handled much more traffic (even electrification Rozdil'na-Benderi (8G-8H) started, but after the collapse of USSR and civil war in Moldova, the Moldovian part was never completed) so units tended to stay in designated pairs anyway.

Considering your second question - Transib see a lot of triple VL80, which were produced in pairs, so one can see sets like VL80-xxxxА + VL80-xxxxБ + VL80-yyyyА

Most of freight are just reloaded from one car to another, only small portion of freight (that are too dangerous or require special facilities for loading/unloading) are transported in the same car, just with another set of bogies.
Passengers either make a transfer from one train to another, or bogies are changed under passengers cars.
