My sister studied in Leuven a few years back. When I visited her I was expecting an industrial city, but was blown away by how beautiful it was. I really have no idea why it's not more famous. I especially liked the turn of the century buildings, my favourite period in art and architecture.

Leuven can be put in the category under 100k. For under 200k, why not nominating obvious Bruges?

Prague is the capital of Czech Republic and one of the cultural center of Europe. It is a beautiful place to attract a lot of visitors.

Venice?
 The municipality got 270 k inhabitants, but they mostly live on mainland (Mestre, Marghera) But the historical part (which is Venezia itself in the middle of the lagoon) got just 70.000 inhabitants
