That's definitely a factor but you'd expect to see a sea of mid-rises to compensate for the height restrictions. In San Diego there isn't that either; unless there's another 'downtown' on the periphery.

San Diego was all about Sunbelt sprawltopia until the city reached the physical limits of that model about a decade ago. Then it started sprouting highrises until 2008. With the housing recovery in full swing several plans for new towers are finally being dusted off and built. Ultimately the CBD will be a hedge of towers between 400 and 500 ft., like Honolulu.

They had their big chance when Miramar MCAS was placed on the base realignment list, freeing up 3,000 acres for a new airport. But the NIMBYs voted that down insisting Miramar remain a military base so SD is stuck with Lindbergh...forever.

I did some research and the downtown core is not that small as what it looks like from the waterfront (where most of the usual skyline pictures are taken from). This is what I found:

This is looking north from the CBD. That's old City Hall on the right and 'new' City Hall on the left. It was designed by Finnish architect Viljo Revell and opened in 1965.

This is the old municipality of Etobicoke (pronounced E-toe-bee-co) but now part of the 'City of Toronto'. This cluster is all residential and starting to go vertical to take advantage of lake front views.
A 200m+ condo tower has been approved here on the shores of Humber Bay.
