In no particular order:

Chicago
New York
Stockholm
Oslo
Vienna
Paris
Boston
Washington, D.C.
San Francisco
Minneapolis (barely counts, but it does become a subway at the airport)
Portland (also barely counts, but does have one, very deep, subway stop)
Madrid
Moscow
Beijing
Shanghai
Nanjing

I have done the

-Seattle Light Rail Metro Tunnel
-London Undeground
-Atlanta Marta
-Ny Subway

My favorite one was the london Underground because it went everywhere. I liked the Marta because the trains were fast and automated. I only rode the NY Subway once so I cant form much of an opinion. The seattle light rail fails in comparison to these other systems though.

I missed to travel with underground in cities such as London, Vienna, Munich.

I can add Perugia to my list... even if I don't know if it is proper, because it's a unique transportation system and not a traditonal metro (neither a 'traditional' light metro) http://www.urbanrail.net/eu/per/perugia.htm

MILANO
ROMA
NAPOLI
TORINO
PERUGIA
WIEN
BUDAPEST
PRAGUE
BERLIN
MUNCHEN
BRUSSELS
PARIS
LYON
BARCELONA
LISBOA
LONDON
ATHENS
COPENHAGEN
NEW YORK
BOSTON
MONTREAL

Unfortunately I missed a chance in Budapest (first thing is the "Kontroll" movie, when thinking of Budapest undeground).
