Checked out the Sky Tree from the top of Roppongi Hills yesterday. Man it looks a long way away from the rest of the city. I would've taken a photo, but you probably wouldn't have noticed a tower anywhere.

You'll notice it at 600+ meters, though

How many meter over sea level is TST?,
it can't be too many as is't on a canal not far from the bay.
Is there no risk with flooding at this site(hope not)?
Has any price been set for entry to
the tower? Thanks..

The Skytree is just outside this picture (see arrow), it's pretty much between 0 - 5 m above sea-level.

The canal right next to it is directly linked with the Sumida river that has a direct connection with the Tokyo Bay. But there are flood gates that go down with high water to protect the area from flooding. Furthermore there are levees and walls protecting the lower parts of Tokyo.

As for prices, I haven't seen anything but I expect something in the range of the Tokyo Tower (1420 yen to go to the highest observatory).
