yea,i remember when i was a child everytime i went through the building by car, i can hardly see the top of the building from the car window, now it dwarf by the new Kingkey, it ruin my childhood memory

perhaps they are sitting on a higher level, few hundreds meters above ground.
few months ago i noticed that they disassembled completely the cranes, one then the other, and this might be a good reason for that except that there was some technical problem and they had to be removed to fix that.

No..they dont go all the way from ground up. otherwise, internal work like MEP n finishing work would be disrupted.

Those cranes are mounted on few floors below the core and grow in tandem with core progress. usually two levels of crane masts r ties with collars which rested on the floor or attached to the wall below.
