It is not easy to answer that, but there are some reasons to suggest, esp. one:
There is not a single big city along the route and in terms of big I mean sth like city with more than 40,000 inhabitants, no important industry etc.

I/38 from Jihlava to border near Znojmo shall be significantly improved in next 10-15 years, all stretches are prepared as a primary road with design speed of 100 km/h. Since 2009 czech technical norms contain a 2+1 road category and therefore allow to construct a 2+1 road in it's whole length, not only where climbing lanes appear. This road is one of those, where this category might appear.

To sum this corridor up, Znojmo and Mor.Budějovice bypasses are under construction, Jihlava has a 2x2 feeder and a 2-lane bypass with a reserve for 2x2. 2+1 with reserve for 2x2 seems to me as the best solution for this corridor, as there are not big AADT numbers and many much more important corridors that need improvement in CZ

In case of a traffic jam of course. I've seen similar things in the Netherlands where a traffic jam would block the way for emergency services.

Not just emergency vehicles. The traffic in the right lane (heading onto the city ring) is often stationary here, so the marking is intended to let people from the onramps merge into (possibly free flowing) faster lanes. More of this can be seen on the City ring itself. Basically exactly the same meaning as in some intersections.

Wonderful. So will the confusing "Ostatní Tranzit" signs all be replaced by signs with Brno, Strakonice, Plzeň and Karlovy Vary, also on the existing sections 515, 516 and 517? I hope that the signs at the D5/R1 intersection will become clearer as well.

What about the regulation of transit truck traffic? Will the trucks on the west-east route be obliged to use the R1 instead of the MO after the opening of this section?

AFAIK they will be forced to use the R1 ringroad.

As for the signs, "Ostatni tranzit" will no longer be used and all old signs are supposed to be changed within 5 years.

That's not true... Toll free are only stretches within the city borders, mostly on MO (City Ring Road).

Maybe you can tell us some more than some Czech text and a link.

"Podjezd CHLUMECKÉ ULICE – obchodní zóna Černý most, Praha 9" doesn't ring any bell to a non-Czech. I can only understand Praha, and obchodní may be the same as Polish obwodnica, but other than that, it could've been Hebrew as well to me.

The link shows photos of the construction of an underpass, which was built in 2007-2008. The underpass connects the two parts of the Černý Most commercial zone (at the terminus of Prague metro line B) which are divided by an expressway which links the city centre and the D11 highway.
