In São Paulo state, state highway numbers generally make sense as logical routes, while the federal routes turn off frequently, covering multiple SP-numbers.

But are there no SP-numbers for BR-153 in western São Paulo state? I couldn't find them, while other BR-routes cover SP-routes (i.e. BR-050 = SP-330, BR-116 = SP-060, etc.) It looks like BR-153 is the only federal road in São Paulo state with no SP-number.

BR-116, BR-101, BR-381, BR-459 and BR-153 are actually signposted within São Paulo state. These were federal roads that never went into jurisdiction of the state. In the past, they used to change the signs actually posted according to the agency that managed such road. Later, other states also took control of some federal roads, but by then the practice of "renumbering" them had fallen of usage.

"BR" numbers, other than those I mentioned above, are not signed in Sao Paulo state. The other state that also has a partially confusing system is Distrito Federal, with DF/BR juxtaposition, but Google doesn't often show both codes (DF/BR) where applicable.

I was also browsing through Google Earth, and noticed there is a bypass under construction at Caraguatatuba. There also seems to be a tunnel under construction that will bypass the SP-099 segment into the mountains. I guess this will be quite a steep tunnel? It's practically a 10% grade through there (700 m in 7 km).

BR-153 is also a toll concession within the whole of São Paulo state, like BR-116 and BR-381. The only roads currently maintained by the federal road agency (DNIT) within São Paulo state directly are BR-101 between Ubatuba and the Rio de Janeiro broder, and BR-459 on its totality.

They are building a new road, combination of tunnels and viaducts, between Caraguatatuba ans São Sebastião, where a major deep-water port (slated for expansion) is located. Road access to the port (currently used mostly for chemicals/fuel transported to/from by pipelines or cars/light vehicles) is precarious. They are also widening SP-099 through the mountain sector, using the common solution of this whole coastal mountain ridge in SE Brazil: twist the road instead of pushing a straight line. The existing lanes will be used for downhill traffic.

There is actually an interesting bit of history about roads in the region. Until the early 1970s, Caraguatabuba, Ubatuba, Paraty and Angra dos Reis had roads/railways coming from the plateau down to reach these (then) small cities/villages. There was no coastal road link west of Mangaratiba (near Rio de Janeiro) all the way to Guaruja, paved or unpaved, except between São Sebastiao and Caraguatatuba. None of the settlements in between existed in their current form, they were just fishing villages accessible only by boat. At most, some of the villages were linked by precarious dirty jungle tracks.

They also started building nuclear reactors in Angra dos Reis (Mambucaba) and, with it, BR-101/SP-055. They also intended this new road to be a second 1+1 link between Rio de Janeiro and São Paulo. Road opened in stages between 1972 and 1985 between Mangaratiba and Caraguatatuba. Another building front had started from Guarujá-Bertioga aiming to close the gap. Part of the plan was to build a modern 1+1 link cutting from Caraguatatuba to a place west on SP-055, bypassing São Sebastião and the most rugged sector of the coastline. In the early 1980s, money was tight, that bypass was abandoned (it would have been spectacular) and they just paved and slightly widened the old tracks to what is currently SP-055.
