wow! viaduct looks nice!
though, I think two lanes each way is not that good for traffic around Vilnius, there could be three.. pity, there are no more such ones in LT, if I'm not wrong..

Has Lithuania since independence built any new motorways, or only upgraded Soviet expressways?

Nope, they haven't! They are only upgrading those old Soviet motorways (A1), (A2) and other main roads. Mostly they build new pedeastrian bridges and reconstruct old viaducts.

About the map you made: It seems like Kaunas-Klaipeda and Vilnius-Panevezys are both not 2×2. Is that true? |

They are. They are 2x2 highways with speed limit 130 km/h. I just wanted to separate expressways from highway standart raod. Those red ones are just usual 2x2 with speed limits 100 or 110 and orange ones are highway standart roads

Why do they have a different line on the map? They're also "2×2 motorways", right?

Highways = Motorways in this image, but can have other meanings in other discussions, such as regular roads. Note that not everybody thinks of a 2x2 limited access road when people are talking about a highway.
